PBmice is a database for storing, retrieving, and displaying the information derived from PB insertions (Insert) in the mouse genome with piggyBac transposon system. Quick Search and Advanced Search tools have been provided to find information in the PBmice database, the result is centered on Inserts and provides information related to the Inserts. A mapping database is linked to PBmice too. This mapping database allows row experiment data to be inputted in. All the mature data can be allowed publish to PBmice.

Example 1 (for Quick Search):
  1. In the homepage of this database, choose " in All" in the pull-down menu next to " Quick Search"
  2. Input a keyword in the input box before the button " Go". This input can be either a definite word, such as the full name of an Insert AF0-90T30, or part of a word, such as part of the name of an Insert AF0. The database can conduct a partial-word-match search.
  3. Click on the " Go" button, the system will return with a page of " Search results", which contains essential information of a particular Insert including its name, the mouse strain and chromosome that it is located in, name of the mouse line that harbors this Insert, and Ensemble ID of the gene this Insert inserts into.
  4. In the " Search results" page, one can click on the " Insert Name" of the Insert of interest or the " Line Name" of the Line of interest or the Ensemble ID number of the " Gene" of interest to retrieve detailed information of the Insert or the Line or the gene that this Insert hits in.
  5. In the page of " Insert Detail", the following information is included:
      a) Name of this Insert;
      b) Mouse strain this Insert is located in;
      c) Chromosome this Insert is located in and its exact chromosome location;
      d) and e) Chromosome location of this Insert, " Chromosome Location Prox" refers to the position of the genomic nucleic acid right precedes the Insert, while " Chromosome Location Dist" refers to the position of the genomic nucleic acid right after the Insert;
      f) Flanking Genomic Sequence of this Insert;
      g) Information of the gene that this Insert hits in, and the Ensemble ID of this gene is clickable for users to obtain detailed info of this gene;
      h) Expression level info of the gene this Insert inserts into, which is determined with Real-time RT PCR;
      i) Info of Genotyping Primers designed to confirm the existence of this Insert;
      j) View of the location of this Insert in genome using GBrowse;
      k) Name of the Line that harbor this Insert;
      l) Information of the Construct used to generate this Insert, the name of the Construct is clickable to obtain detailed information of this construct, including its image, sequence and all Inserts generated with this construct.
  6. In the page of "Line Detail", the following information is included:
      a) Name of the Line;
      b) Strain this Line belongs to;
      c) The status of the Line (whether live animal and/or frozen sperm and/or frozen embryo available and related info);
      d) Expression pattern data of this line if trapping vector used;
      e) Phenotyping data characterized for this Line; here phenotype category is provided first that is clickable to obtain detailed phenotype data for this Line.
      f) Name of the Insert carried by this Line.
  7. In the page of "Gene information", the following information is included: the official Symbol, full name, and aliases of this gene, the description and location in the genome of this gene, and information of its transcripts. Links to outside databases to retrieve further information of this gene is also provided.
Example 2 (for Advanced Search):
    Click on " Advanced Search" in the homepage of this database to enter the interface of advanced search. The first category offered is to search available Insert within certain genomic distance of a known Insert or a Gene. For example, we click on the radio button and choose " Insert" in the pull-down menu in left column next to the radio button, key in BF1-29T6 in the input box next to " Symbol/Name", and key in 2000 in the input box after " within:" and before " kb of this Insert", then we click on the button " Submit" after the "Advanced Search for insert", a page of "Search Results" contain the neighboring Insert(s) of BF1-29T6 will appear. Please refer to example 1 of quick search for how to go further.
Example 3 (for Advanced Search):
    Click on " Advanced Search" in the homepage of this database to enter the interface of advanced search. The second category offered is to search available Insert within certain genomic location. For example, we click on the radio button next to " Chromosome", choose " 13" in the pull-down menu for chromosome and " any" in the pull-down menu for " Strain", key in 50000000 in the input box after " From (bp)" and 80000000 in the input box after " To (bp)", then we click on the button " Submit" after the "Advanced Search for insert", a page of "Search Results" contain the Insert(s) within this defined genomic region will appear. Example 4 (for Advanced Search):
    Click on " Advanced Search" in the homepage of this database to enter the interface of advanced search. The fourth category offered is to search available Line with certain phenotype information characterized. For example, we input nothing in the input box after " Search" and choose " growth/size/lethality" in the pull-down menu after " from phenotype category", then we click on the button " Submit" after the "Advanced Search for insert", a page of " Search Results" contain the Lines who show phenotype in the category " growth/size/lethality" will appear.
